We really enjoyed cottage 1A at Snug Harbor Inn. The property is quiet (even with a lot of community spaces), tidy, and welcoming and absolutely right on the water. It's situated in a residential area with an awesome view of the highway bridge (it's a drawbridge, too, so kind of dramatic to watch sailboats, cruisers, and working ships pass through) and an awesome sunset. The staff was so friendly and helpful as well, giving us worthwhile recommendations about our jaunts up into Door County and things to do within walking distance in Sturgeon Bay (the Saturday farmers market, for example, was really cool). As for location: it's beyond ideal for touring both the Green Bay and Lake Michigan sides, and within 25 miles or so, you hit Egg Harbor, Fish Creek, Bailey's Harbor... there's too much to do for a weekend! We popped across the street to the little tiki bar at The Lodge for a beer, and we loved Bridge Up Brewing and Sonny's Pizza (what a fabulous place, on the west side across the bridge) to sit out and to eat-- and to take your dog), and we hiked White Dunes and Peninsula State parks. The cottage was clean and nicely appointed with a kitchenette, drip coffee, fridge... there's an ice machine on property too. Really everything you need for a getaway. We highly recommend and hope to visit again next year.
